Summary
The Javelin Missile is a Missile unlocked for the Missile Launcher/Multi Missile Launcher after the player researches Javelin Missiles. Like other Missiles, the Javelin Missile bypasses shields and can be dodged by ships that have an Engine equipped. The Javelin Missile can also be upgraded by continuing to research Javelin Missiles in the Laboratory.
The Javelin Missile is like the Rocket Missile, but instead of System damage, the Javelin favors AP damage. Armor Piercing (AP) damage is a separate damage type that is added in conjunction with system damage (AP Damage is counted first). What makes AP damage unique is that it ignores all Armor damage debuffs. However, AP Damage cannot do any hull damage (to a ship’s HP) once the target room is destroyed.

Missile Combos
Javelin Spam [DPS][Early-Mid Game] +
Javelin Missiles are basically tactical Rocket Missiles. Just like Rocket Missiles, they are cheap and unlocked early in the game for added firepower on gunships. However, the Javelin's AP damage makes it a double-edged sword. On one hand, the fact that it ignores Armor gives it a great combat advantage, allowing it to do massive damage to heavily Armored rooms. On the other hand, the AP damage cannot do hull damage, thus reducing its effectiveness after the room is destroyed.
Jungle Bait [DPS][Early Game] +
The Jungle Bait combo is a pretty rare combo to see in combat. Nonetheless, this is how the combo works. First, the Javelin Missile will trigger the enemy repair crew to walk to the damaged room. The Jungle Missile will then damage/kill the crew once they arrive at the room to repair it.
When To Use
The Javelin Missile can have quite a bit of use when running a gunship. The AP damage can come in handy when targeting Armored rooms like the Shield Generator, but the Javelin is usually switched out once the room is destroyed. However, many end-game players prefer the Scarlet Missile over the Javelin Missile because of its area denial and higher DPS.

The AI equip command for the Javelin Missile is pretty simple. Remember to put the below AI equip command in the Missile Launcher/Multi Missile Launcher to automatically equip the Javelin Missile during combat.
